I usually prefer the original versions of the Pokémon... but I do quite like shiny Absol (red/brown instead of black), Stunky (red), Espeon (green), Umbreon (blue circles) and Charizard (black). There's probably a few more that don't come to mind right now.

I like shiny Politoed, Charzard, Seviper Mew, Haxorus, Ponyta, and Rapidash the best. What is your favorite shiny, pfft, out of 600+ pokemon, I can't pick just one.
