I think Mother Brain is the hardest boss to beat on any Metroid game I've played.

Exactly. In the part when you have to hide from all those eyes, and you're caught, what I always do is run out of the room and into the one where you can shoot the blocks and make them dissolve, and when a Space Pirate runs onto the blocks, shoot the blocks. The Pirate will drop into the chamber below, and the alarm will deactivate.
