After beating the E-4, go to the weather center, the guy tells you about heavy downpours and intense sunlight in certian routes, go there and look for holes in mountains(Groudon) and extra diving spots(Kyogre)

It's in the lower entrance to meteor falls from rustburo city, but hurry, or it'll go away and you'll have to go back to the weather center and check again. There are about 8 different spots where groudon and kyogre could be.
