While fighting in the dungeons, after beating a Pok�mon they will sometimes ask to join you. All you have to do is say yes, and it is on your team.

It's mostly luck, with the exception of several legendary Pokemon which will definitely join you after defeat.

I also would like to say that I beleive for "wild" legendarys like Raikou it would be possible to recruit if you already have 4 pkmn or 6 stars due to the fact that you can recruit other pokemon like that and they will just be sent to the guild.
