He doesn't have his own storyline. He's just a Pokemon running around on 6F Dark Crater.

Please note that you need to have Secret Slab or Mystery Part in bag to make Mewtwo appear there.

Mewtwo is like the normal pokemon who are just there, I think you can find him in dark crater.
