Perhaps they'll add a similar quest to HeartGold and SoulSilver as they did with FireRed and LeafGreen, where you had to obtain the Ruby and Sapphire gems to link with Ruby, Sapphire and Emerald (provided you had the National Dex in both Kanto and Hoenn).

That's basically what I meant. Sorry if it wasn't clear enough. But yes, it's unlikely D/P/Pt pokemon will be obtainable in the Johto Dex.
