1. Go to Mount Pyre, kick the crap out of Aqua there.
2. Go to Jagged pass and you should find Team Magma's hide out, kick the crap out of them.
3. Go to the Slateport Dock, you should see Team Aqua nick the submarine.
Now team Aqua's hideout should be open.

make sure you get the Magma symbole before you go to Lylicove, it's essential for later in the game.
