MGS1:The fight with Metal Gear where Gray Fox comes and saves you.
MGS2:At the Shell 1-2 Connecting Bridge where you meet Solidus and Snake comes in the Kasatka.
MGS3:Where you first meet Ocelot and Snake is surrounded.The Ocelot's gun jams and Snake beats him up and takes down the guards around him in about 15 seconds with a Tranquilizer Gun and his Bare Hands.

mgs1: I also like the part when Gray Fox (Ninja) saves you, its kinda sad though.
mgs2: I like the scene when Vamp takes out hte Seals.
mgs3: The scene where Snake and The Boss are fighting on the bridge on the Virtous mission
2nd mgs3: where snake Batters all the ocelots, and Ocelot him self.
