The rule doesn't state it specifically so it can be either one. Doing it by route just makes it more challenging.
There are other rules, but those are optional.You can find some examples in this link.
There's a rule about nicknames that seems to be considered obligatory, but I consider the nickname rule optional since I suck at names and it's not like you'll see all their names, but if you want to suggest some names for them go for it and I'll do it when I make it to lavender town.

Welcome back trainers, I tried a little harder on my LP, feel free to ignore it though since the part I worked on wasn't to make it funny(or funnier depending on if you found it humorous), but I'll make up for it next session. Also I didn't use italics for Red this session, I'll edit that later or not...depending how not lazy I am.

Hello there trainers! I was lazy today 
, but this here is a bonus part, one of some, don't really know how many I'll be doing.
In this bonus part I'll be showing you how to get past the ghost of the Marowak without obtaining the silph scope.
First we need to head of to the pokemart in Celadon city and purchase us a pokedoll.
Head back to Lavender town and climb up the tower.
Here we are at the staircase.
And here is the ghost of Marowak
As you can see we can't attack a ghost.
But what if we use a pokedoll?

Now check one of your pokemon stats...
And we see that the ghost is actually a ghastly.
Take note that you cannot capture any of them if you do not have the silph scope.
