Yep using a cheating device to capture a rare pokemon comes at the price of that pokemon not obeying you.

Before I close this topic, I will say this:
Any Deoxys caught in the wild via Action Replay will not obey you unless you have the DMA Disabler code for it; unfortunately, a lot of players (including myself) don't know it, so you should go here:
