Go to the Pokemon Tower in Lavender Town after retrieving the Silph Scope so that you can identify the ghostly Pokemon in the tower. At the top of the tower, Team Rocket has trapped Mr. Fuji. Save him by defeating all of the Rockets. He should fork over the PokeFlute then.
