You need to take them to relic forest which is located in agate village there is a slope in front of the pokemon centre go down it and there will be a cave go in and you'll have to fight three trainers then carry on through and you'll have to fight a man with a shadow hitmontop then go up to the relic and press a and you'll be able to purify a pokemon

question answered.you know what to do now so you can purify shadow pokemon.
alternate answer:you can use an item called the time flute.
however there is only 3 time flutes in the whole game.
1:you get it after you beat dakim at mt. battle.
2:you get by using the U-disc on the UFO and getting it from a chest at the place the UFO takes you.
3:you get at a chest in a corner when you reach the top of mt.battle.
use this knowledge to your advantage.
