No I'm sorry. Of you kill Palkia in Pokemon Pearl rather then capturing it, you will never be able to capture Palkia in game again. Someone can still trade it to you however. You might wanna try checking out the Pokemon Trading forums n_;

A word of advice on legendary Pokemon- Always save right in front of them so you can restart if you fail to catch it for any reason.
