I will be stating which ones I like by Generation because it's too hard to pick flat out. Even the ones I pick aren't like the ones I totally love, still exploring the rest but these are the top ones I like a lot.
Gen I Kanto - Articuno I really am a fan of this cold flyer.
Gen II Johto - Suicune & HO-HO, could not choose they are neck and neck from this generation.
Gen III Hoenn - Kyogre hands down is my favorite legendary period. It never changes. (He was my first legendary once I discovered Pokemon, the very first one I caught.
Gen IV Sinnoh - 3way tie for this one Giratina, Shaymin, Manaphy.

I say Palkia is my favorite because its faster then dialga, and is only week to dragon type moves(if the ability is changed to wonder guard, that is).
