What do I do?

I need to know where is the Team Aqua boss after they leave thier hideout in Lilycove?

Where is the blue orb? I got the other orb at Mt.Pyre.

After you've cleared the hideout, go to Mossdeep, get Dive, and the 7th badge. Then go to Sootopolis (just so you can easily Fly there after the next event is finished). Then at Routes 127-128, there's a long, narrow trench that you can Dive at. There's a cave at the end of the trench. Team Aqua is there, and Archie is trying to awaken Kyogre down there.

And isn't the one you get in Sapphire the Blue Orb? Meh, whatever. The point is that you don't get the second Orb. The Team Aqua Leader steals it and returns it to Mt. Pyre's old couple after Kyogre is defeated (or captured).

Ok so I first Go dive and see Kyogre and then go back to Mt.Pyre?

Twilight Man: Don't go saying it everywhere and asking for it. That'll decrease your chances.

DJKNAKARUS: Don't worry about Mt. Pyre again. Get Dive and the 7th badge, then find the Seafloor Cavern and awaken Kyogre. Then Sootopolis to try and catch Kyogre, then the 8th badge, then the Elite 4, then the end credits, blah, blah, blah...you can go back to Mt. Pyre after that.

Ok I got Fly and dive and all that good stuff. I am on my way to the whatever place?

First, get to Sootopolis from Route 126.

After that, you're looking for a dark area at Route 127, then Dive down there. Go south, and there'll be a cave entrance to the Seafloor Cavern, where Team Aqua is. There's be a couple Strength/Rock Smash and water current puzzles there, too.

Ok I'm at where I found the submarine Team Aqua stole. Where from there?

That's the dungeon. Keep going and you'll eventually find Kyogre's lair.

Do I use Dive there?

Ok I met Kyroge and beat Archie and met Steven...Can I battle Kyrogye or no? If no or yes? Then if no,Where do I go from here? Do I go to Sootopolis?

Go to Sootopolis' Cave of Origin to confront Kyogre. Make sure you're ready to try to capture it.

Ok sorry. Ok what do you suggest I use to capture it? And after I'm done with Kyogre where to next?

Netballs work well on Water-types. Other than that I suggest Ultraballs or Timerballs. Don't use the Masterball.

After that, challenge the gym and head to Ever Grande City, pass through Victory Road, and defeat the Elite 4.
