Time flutes are only in Colosseum, weirdly enough. The best way to purify is use the purification chamber or battle as Blitz suggested.

Well, in Col., have you tried to give a Time Flute to one of your pkmn? And if yes, trade with one of yur advance games then trade to XD.

I don't think you can trade it, it purifies Shadows and can't go into a GBA game.

It gets put in your Items pocket on Colo, but a Pokemon can't hold it which is really unfair. It should be in Key Items.

Yeah, but then there could only be one Time Flute because you can't have more than one key item of the same name.
