Hmm, I like the ship battle at the end. Oh, there were so many things to like, It's hard to saw what Is my favorite.

My favorite parts are beating the final boss or getting a cool item like the Master Sword.

Usually for every Zelda game, its fighting the Bosses at the end of each temple/level as well as the final boss, only if the final boss is seen in the one game (exceptions do apply like Vaati from Minish Cap, being seen as the Wind God or whatever it was in the Multiplayer version of the four swords).
Apart from that:
PH - Duo moving (or switching between) with the Goron guy.
MC - Getting the Mole Mitts (Awesome thing when digging), giving the shield to biggoron to eat before you get the mirror shield and the two different views of the game, being minish or normal.
WW - Switching between, forget her name but she has this harp and flys.

Yes, I agree. But other things have a incredible awesomeness about them. Like the new style of boss fighting in PH.

Theres nothing new about the style, except whenever you face the pirate (forget her name) or face the end boss (linebeck as the knight) and you do the sword thing, thats pretty much new.

No, I mean the top screen. Like you have the third dungeon. You can't see the guy, but he can see you, and you use that.

That would be refering to the Touch Screen, using the stylus. And Yeah that is new to the Zelda series, but not new compared to the other games on DS on how to use the stylus and etc.
